The measures in black are nominal measures and measures in red are the real, the system does this compensation automatically from the register is correct.
In the registration of a part there is the possibility of the consideration shown above, you define how many times to discount the gauge, eg based discounting the 2 sides because it is between two sides, now the side is deducted only (1 time) the gauge of top, and the top that does not need to discount because of its position.
The gauge difference measurement will be applied when generating the file cuts and CNC, the register will be displayed only the sides that will be discounted, remember that the measure will be specified only for cutting and machining (CNC).
